In a remote corner of Japan, Lara Croft explores an ancient shrine hidden in the mountains, tied to the mythology of the lost empire of Yamatai. Here, ancient paintings, sealed tombs, and inscriptions in archaic languages tell the legend of a golden head sacred to Queen Himiko, a symbol of absolute power and worship. Lara searches for clues that could lead her to this legendary artifact, but she's not alone: strange presences seem to protect the temple. Through environmental puzzles, sunlight-activated traps, and deep ceremonial wells, Lara learns from several clues that she must travel to Tokyo.

Following clues from the shrine, Lara arrives in Tokyo, but not in the glittering heart of the metropolis: the clues lead to a network of backstreets and peripheral districts dominated by clandestine gangs and relic dealers. Infiltrating dilapidated buildings, underground warehouses, and shrines hidden beneath the urban surface, Lara faces new threats: mercenaries seeking the artifact for dark purposes. After a chase across rooftops and tunnels, Lara finally finds the golden head hidden in a small, hidden temple. But the extraction of the artifact triggers a signal, and enemies begin hunting her.

Hunted by mercenaries, Lara manages to escape Tokyo and takes refuge in an old military facility built into the rock along the coast of the Sea of Japan. The seemingly abandoned coastal bunker is actually a center reactivated by a cult that wishes to use the golden head to awaken ancient energies. Inside, Lara finds anachronistic technology, ritual machinery, and still-functioning security systems. Traversing flooded passages and ritual chambers, Lara must survive enemy attacks to "protect" the artifact. After evading her enemies and overcoming traps, she emerges onto the beach, where she calls for reinforcements to be extracted by helicopter, taking the golden head with her and closing—perhaps forever—another forgotten chapter of history.
